It's not as lopsided as you suggest. Boise has won it only twice in the last 6 years. Fresno has also won it twice in the last 6 years but not on Boise's field.

Fresno has participated in 4 of the 6 MWC championship games, Boise only 3 times.

Pretty much everyone thought Boise State would dominate the MW like they did in the WAC but that hasn't been the case. BSU has won only 3 conference titles with one of those shared in the pre-championship game era and 3 Mountain Division titles. Air Force had a 3-game winning streak against them in 2014-15-16. Boise State, Fresno State, and San Diego State have each won 2 championship games. Air Force, Utah State, and Wyoming each have a Mountain Division title.

Boise has dominated the Mountain to a lesser extent than Fresno has the West. Fresno has been the West champ 4 times and Boise the Mountain champ 3 times.
